The obvious one for Madrid is the Armory in the Royal Palace. They do not allow pictures, however. Make sure you pre-book because the lines can get CRAZY.

I can only help about Madrid.
I would recommend you to visit also the Cerralbo Museum, very close to the Palacio Real. An impressive XIXth century collection.
The Lázaro Galdiano also has some rooms with arms, as the Museo Naval.
The Army Museum was moved to Toledo, not far from Madrid, if you have time and transport.

Castell Montjuic in Barcelona has an interesting display of arms and armour. Apply a trained eye though, while much is authentic, some is not. See attached example.

I'm not sure if there are still interesting pieces in Barcelona. I think that most part of Montjuic's exhibitions were removed years ago.

Iagoba,
Thank you for clearing that up. I should have mentioned that I haven't been there since 1997. It's not safe to assume that these places remain the same.
